Whatever works. Generally, the airlines are not giving much of a break, if any, for booking a round trip (though you always should price it both ways). I have a 3-city trip coming up. I ended up booking an "open jaw" with one airline (first and last legs) and the middle leg with a second airline. That was cheaper than going with a single airline.
Also, if you use Kayak and some other booking sites, they'll include multi-airline prices when you do the flight search. The only catch is that they don't try to fine every possible option on the multi-airline part of the search.

Not anymore. I'm doing it for my trip to USO/IOA in March. JetBlue down & AirTran back. 2 different airports, too!

I have also done AirTran down to WDW and Southwest on the way back. It saved me a substantial amount of money and there were no downsides to doing it that way. I say - if it will save you money or the flight times are more convenient to go for it
