DH and I are planning a log weekend road trip to Philadelphia, stopping at the Crayola factory on the way we have 3 kids; DD 5, DS 3 and DD 18 mos. Any kid friendly restaurants, attractions and hotels would be great! We have no plans right now, so all advice is appreciated also, what's a good time of year to visit between march and September?

Franklin Institute in Philly is also great/interactive for kids.
You can take a horse drawn carriage ride around the major historical monuments (the guides are very knowledagble)
I'll 2nd the zoo
Nifty Fiftys is a fun local "chain." Burgers and shakes, that kind of stuff.
I think the zoo is a good choice too, and it's close to the Please Touch Museum. Definitly worth looking into on-line.
I always enjoy those trolley tours - even if you don't hop off at many stops, it's great to point out the historical aspects of the city to the kids.
Something free is the Comcast building in Center City - they have huge screens set up in the lobby and there's always a show going. Haven't seen a show yet myeself, but it looks so cool.
